I have had users experiencing this same problem. After a bit of fiddling I found it was due to a corrupt bookmark.nsfm you could do the cache.ndk for good measure too.
If you are using Roaming then be sure to replace the Bookmark.nsf on the server.
Try closing Notes, deleting that file and restarting Notes. Access the Mail Database again, and it should be fine.
I have seen similar behaviour where the Mail Framset doesn;t launch property, and the mail file opens twice, and the Native Notes Views are presented as the Active Window.
